It's quite simple: lack of evidence and testimony. Had Berg had any contact with the CIA, then it would have been known to at least some of the people working close to him. Most of the people who worked with him at some point or other are no longer in the Family, and many of them would certainly have mentioned something. So far, not even a single former member of WS has made any claims that imply the existence of a connection with an agency of the American government.
Speculations of this nature generally come from people who have never lived in the cult as a member. They might as well allege that David Koresh or the Manson family had ties with the CIA. Aside from the fact that there is no evidence of any kind to support the idea, it just wouldn't have been in Berg's nature to be involved with an organization he firmly believed was Antichrist-run.
I'd sooner believe (for the record, I don't) that Berg had alliances with an anti-American terrorist organizations than with the CIA.
